This is not really an overhaul, you've proposed exactly one change :P

I'm pretty sure you can adjust cloud height in the options menu, have you tried doing that?

I thought overhaul meant to change drastically not to make lots of changes, also if there is an option to change cloud height I think I would have came across it by now.

Hmm. Well, a gamerule or an option would be fine, I suppose, but the way it currently is needs to be the default. If you go high enough in the air irl you do fly through clouds, so it makes sense that it would work that way in Minecraft, too.

In real life clouds go around not through.

I agree. I've always been disappointed that they didn't double the height and size of clouds when they doubled the world height limit back in 1.2.

It would be awesome if they could add the cloud height as a configuration value when creating a map, along with the ability to disable it completely.  Ground level clouds for maps that are meant to seem foggy... high clouds for sky island maps that you don't want clouds clipping through buildings...
If the value was stored in the map data rather than controlled by the client, map creators would have more control over the "atmosphere" of their map (pardon the pun).
