When using furnaces (and related blocks) with hoppers, an incompatible item should be passed straight through to the output hopper underneath the furnace.
When using smelting utility blocks ( furnace, smoker, blast furnace) with a hopper system, any incompatible item placed into the input will halt the smelting process once it makes its way into the furnace.
As an engineer, I believe this is not reflective of how industrial systems are actually built, where incompatible items are filtered out of the processing stream.
When smelting / cooking with hoppers and chests, if an incompatible item is placed into the input chest, it should follow all the processing rules through the chest and the input hopper. However, on loading, if it is incompatible the furnace should reject the item directly to the output, or directly to the output hopper (ie programmatically skip the furnace output). I don’t know enough about the object model to be specific enough here.
If a furnace is “locked” with a lever, the incompatible item should go to the furnace output, where it would remain until the lever is toggled.
