I think a great way to expand the game, add a magic system, and flesh out the End dimension is through build-able systems. These systems already exist through conduits, beacons, golems and even the revival of the dragon. place blocks to create magic using the systems of each dimension.
I see each dimension also providing a different form of magic. The nether provides emotion, the overworld structure, and the end manifestation. The overworlds magic involves taking your knowledge and experience and imbuing tools and equipment with that power. AKA enchanting. The nether provides emotion as energy to create effects like in brewing. Finally the ender type of magic involves creation through manifestation. Conduits, beacons and golems are a great example of this, and even re-spawning the dragon follows this schema.
On to the shulker idea, a vanilla friendly way to make shulker boxes renewable and integrated into the manifestation magic system. A building idea i have is as simple as a pumpkin on a purpur block. simple, but still requires the player to reach the outer end islands, Keep the behavior of the shulker in tact, but make them creatable. This is also a great way for players to create a new form of elevator as well, and solves the issue of shulkers and shulker boxes not being renewable.
