In real life, a bee nest has a queen which produces eggs, workers which do most of the tasks including going out to find food (nectar), and drones, male bees that exist only to mate with the new queen. Only the queen, which always stays in the nest, can produce new eggs. Until they become adults, the young remain in the nest, taken care of by the workers and fed with honey.
The Suggestion:
I believe Minecraft's bees' reproduction should reflect this somehow. It'd be simple: if the nest's population is lower than the maximum of 3 and is filled with honey, the honey would, after ~1 Minecraft day (the time it takes for a baby bee to grow up right now), be used up, and the nest would produce a new adult bee (no, not a baby bee).
Additionally, bees should be able to spread to new, empty nests and hives. Each nest attempts to have only 2 bees and the third would start to wander around for nearby empty nests to inhabit. If they succeed, they migrate to the new nest and the old nest produces a new bee. If they fail, they return to the old nest, before repeating the same process a few days later.
