Since it seems all the villagers care about are emeralds, the reason could be that they want to get inside the advanced village, but that requires a lot of emeralds.
I suggest the super-village has a wall around it made either of a new stone-like block with the resistance of obsidian or obsidian it self, so that you actually need to get emeralds for something in the game.
The entrance could be a redstone door that can only be opened from the inside, by a new type of villager, that can use levers and buttons in exchange for emeralds.
The village should still look rustic, so It would be advanced in a magical way. It would have a huge, passive, almost unkillable, static mob the center that would give you protection against zombies and all of the illagers in exchange for emeralds.
There could be an iron golem with emerald shards or something like that. It would act as a normal golem, but also kill creepers and punch the player every time it sees him breaking or damaging houses or villagers.
The villagers that come to this secret village are transformed into the kind that lives in the village.
These villagers should have hair and maybe have their arms freed, because they are supposed to look smarter than the normal ones and closer to the player.
