The big issue with the combat system as it exists now is that the weapon "timing" for maximum damage is artificial and annoying to keep track of. The best melee combat systems, for example those of Souls games, are made great by their weighty feeling combat, which is made possible through animations. While the fact that the game is primarily first-person limits the potential of melee combat somewhat, proper animations for melee attacks would do wonders to improve the feel of combat, as well as make the delay between attacks feel organic rather than tedious. It doesn't need to be anything too extraordinary, but good weapon animations can make the difference between combat feeling real and deadly and combat feeling impactless and floaty, and unfortunately minecraft currently falls in the latter camp. Small tweaks could make the combat feel much more fluid, and larger tweaks could greatly increase the need for tactics and restraint, as a missed or blocked attack would leave you vulnerable to counterattack.
While such changes would be highly complemented by an expanded weapons system (even just expanding axes as weapons), it would still be a highly worthwhile change even in absence of such an overhaul.
