I think that making strongholds a lower part of ancient cities would add challenge to their exploration nicely, without them needing too much of a revamp. It would probably work best if the eyes of ender would lead to the ancient city's entrance, then lead the player through the city to the stronghold's entrance. The only thing that should be changed is the strongholds should be partially isolated so they don't intersect too much with the skulk.
