With the announcement of the Deep Dark Cities, (they look fantastic by the way), this could be a great time to introduce a much needed rework of the Strongholds. They're generally really messy and a bit of a pain to explore. With so many new blocks nowadays, and Strongholds still holding onto their bland stone bricks, its simply a bit boring compared to everything else. There is a very clear way to make the end of the game structures to be far more remarkable, by reworking them to fit in with the Deep Dark Cities and have them spawn only in them.
Considering the Deep Dark should be a blanket biome covering most of the bottom layer of the world, there should not be too much space void of an ancient city and thus strongholds would still be able to spawn around most of the world.
The Stronghold is the final structure before The End and should be treated as such. It should be seen as a monumental achievement to make it there and should be a joy, and a challenge, to explore.
Therefore I also recommend the Skulk could "infect" the stronghold, and wardens could patrol inside and outside. The Stronghold should be made into a final dungeon, like its part of the boss fight. This would make The End a significantly harder challenge not just to beat to Ender Dragon, but even to make it there. Just making it to the Portal room should be seen as a huge accomplishment, and not because its a pain to find it, but because there's real danger.
The Stronghold clearly has a lot of room for greatness.
