    The easiest solution is to make a roof, even a temporary dirt roof pretty much stops Phantoms until you can make or steal a bed. Now a feedback I had seen and like was the idea if you manage to kill off the Phantoms they don't generate the next night, but will on the night after that (so only one night of no Phantoms verse 3 nights if you sleep) if it doesn't reset the count or if you have a data pack size (truly a terrifying and fun thing) it may give a little balance and uniqueness. 

    More end game should be Beacons push Phantoms away or a late-game craftable/treasure item that "captures/kills" phantoms now this item would need durability and break after being used up (and it's inventory retrieved) but it would be a way to farm some phantom membrane without direct fighting.
