When it comes to passive mobs in Minecraft, I love it when there's aspects of realism within an unrealistic game. And this has been done multiple times before in terms of where mobs spawn, and how they interact with the environment being similar to their real life counterparts.
Nautili are aquatic cephalopods that can be seen between 100m (330ft) when hunting for food, all the way to 700m(2,300ft) below the surface! often landing them in the mesopelagic zone (200-1000m). And this is where I believe they should be found in the game. Update Aquatic released BEFORE Caves & Cliffs, which gave increased world height to play around with, and Oceans in Minecraft don't currently extend below Y30. This is why I believe Deep Oceans should get a change in generation, to extend deeper into the world than before, and the Nautili can be found living in these new Deeper Oceans. Whether it takes form of a generation change of the Deep Ocean, OR taking form as a new biome which mimics the mesopelagic zone (or 'twilight zone') featuring the Nautilus and a form of bioluminescence within the biome, which could be a flower or seaweed that emits light, much like how the Eyeblossom or Torchflower does, as at those depths there wouldn't be much natural light from the surface.
This makes the Nautilus more elusive having to venture deeper into the ocean to find and tame one so you can unlock the Breath of the Nautilus effect, which will feel much more important and sought after with those deeper oceans!
