The Ender Dragon could be really cool in dungeons. It could swoop down (like in Minecraft) from time to time also a dragon egg artifact could be used to teleport you away from enemies surrounding you. Also could be used to give the Ender Dragon a bit more story/background. And maybe some end inspired missions on top of that?!
