I think a really cool addition to the world generation of Minecraft would be natural wonders! These would be very rare, single instances of some really cool location. You could include any of the commonly known natural wonders of the world such as the Grand Canyon, Great Barrier Reef, Aurora Borealis, Uluru, Mount Everest, The Dead Sea, Angel Falls, The White Cliffs of Dover, Matterhorn, The Galapagos and many many more. Having these amazing locations show up in the world of Minecraft would really work to spice up the exploration of the game, encourage players to spend more time mapping out their worlds and spending more time in the same world.
Even more awesome natural wonders to include could be smaller, lesser known locations but which are equally as cool, such as The Giant Crystal Cave, Movile Cave, The Eye of the Sahara, Blood Falls, Europe's Dancing Crooked Forests and Kawah Ijen.
To make each Minecraft world unique, they would have to be very rare, spawn only in the appropriate biome(s) if any, only ever spawn one of each wonder per world and each world has a limit of how many wonders can spawn within it. That is to say, you can't have a world that contains every possible natural wonder, only as many as you can find up to a certain configurable number.
