Each biome should have its own humidity meter that the game tracks, so over time when it reaches 100% it will rain in that specific biome. For some biomes such as the mesa or desert, the meter would increase more slow. While in other biomes such as jungle or ocean, the meter could fill much faster, letting it rain a lot more of the time in those biomes. This would allow biomes such as the desert, while still not often, have the ability to get rain. As it stands right now when it rains it rains in ALL the over-world biomes that it can rain in at once. This humidity meter does not have to be able to be seen by the player. It could run somewhere in the game system that keeps a timer of when the meter if full, and when it is, it triggers a rain or thunder storm for that biome.
