I have ideas for the story:

You can only find the first traces of it in ruins, temples, mansions, etc. (but not in villages) , where there are books in the chests, filled with lost bits of the past. The Nether has nothing to do with it yet. You go to the end, defeat the Ender Dragon, and in a short first part of the credits, it is told to you by ”them” (Endermen) that you have finally freed them form their evil master. They now lay the fait of the world in your hands by letting you take ”it” (the Dragon Egg) with you, telling you that there is more evil hiding in ”on the other side” (in the Nether). Then, if you go to the Nether, you can now find Endermen fighting against Wither Skeletons. As soon as there are no Wither Skeletons left, all blazes would fly to the portal and create the ”Blaze King” (some kind of giant, red Blaze Boss). All Endermen assemble there and (eventually with the players help) defeat him. He drops a book called the ”king’s log”, where the whole story is written down...?

The whole point of Minecraft is that it does not have a story already written for you.  Instead, you must write the story yourself.

@William Miller Though it would be cool if the player could discover a different story than just writing his own. It wouldn’t be like story mode, but just books in chest and bossfights or other special events.

The books could also be how you get knowledge. (How to build a portal, how to tame wolfs and cats)

I am against the idea of a full-on storyline, which would take from the 'sandbox' element the game revolves around, but certainly not against some story elements scattered around the world. My suggestion would be this - diaries.

Diaries could be found in most generated structures, as a rare item in loot chests. For example, there could be a diary in a shipwreck map chest. As well as detailing the tales of long-dead adventurers, some diaries would contain the location of other structures within their pages. For example, a shipwreck diary might have the location of an ocean monument.

As well as diaries, they could add a new village structure - the traveller's hut. The traveller's hut would always contain a chest with a diary in, which would contain a location in, for either a jungle temple, desert temple, woodland mansion or stronghold (very rare).

Locations in diaries could be transferred into explorer maps by combining the diary with an empty map in the crafting area. This would not use up the diary, but the map would become the relevant explorer map.

My idea of a.story mode is kinda like yours but there is different items you can't get on survival or creative like 6 different bosses 7 new swords I think you get it by now let's take.the.sea boss it has a structure that it like a underwater temple but it would be a conduit structure but the heart doesn't work cause it's red destroying this would make a huge boss appear bit like the ender dragon you have to destroy certain things to kill him or her but it's on the boss So you can walk on this bosses body parts
